Since the announcement of a new Mario-themed DLC coming to the Wii U on May 17, people have been getting excited for these 2 franchises to mix. Xbox head Phil Spencer also replied to a fan about the news and said that the partnership between them is going great.

Minecraft is owned by Microsoft as well as the developer Mojang. Since Microsoft owning the Xbox console, it is satisfying that Microsoft would do this partnership on another platform. Of course the PS4/PS3 both do get regular updates and DLC, but it is most likely that the Mario DLC will only be on Wii U. Just like how the Halo DLC is only available on the Xbox consoles.
It is safe to say that Microsoft and Nintendo will make further deals and partnerships for 3rd part games, but in what way? And will this partnership lead to more gaming opportunities to gamers? We will have to see.
